When Doctor Doppler say's, "Dang it," his lips form the word "Dammit".
When the ship is being pulled into the black hole, Captain Amelia says "Hold onto your life lines, gents. It's gonna be a bumpy ride." Her mouth says something else.
When B.E.N. goes in to hug Jim a second time, Jim says, "Will you just let go of me?" His lips do not move while this was said.
As Doppler runs up the stairs when the pirates attack the Inn, what sounds like a window, is heard breaking. Yet no laser shots were fired at that point.
Continuity
Jim sits on top of the inn, eavesdropping on Dr. Doppler and his mother. He slides off the roof to meet the turtle-like alien who crashed out on a ledge. When Jim carries the alien back to the inn from its ship, they are on a dirt road much further away.
In the center of the planet, Jim hangings on a wall while Silver holds on to the ship full of Flint's treasures. In the wide shot, John Silver and Jim Hawkins are far away from each other. In the next close-up, they can almost touch each other. In the next wide shot, they are far apart again.
When Jim, Doppler, and Amelia's longboat is hit by a laser ball, Amelia clutches her left arm. In the next shot, Amelia steers the boat with both hands. On land she starts to step forward, grabs her ribs (seemingly in pain) with her right hand, and falls, bracing herself with her left hand. Later, her left arm is in a sling.
During the supernova, a strong gust of wind smashes out all the windows in Captain Amelia's room. Later, when Doppler, Jim ,and Amelia are in the room, all the windows are intact.
When Mr. Arrow tells the crew off for fighting, a mole alternately disappears and reappears on the side of Mr. Scroop's face.
When the pirates attack the Inn, Doppler is standing by the front door when a laser shot bursts through it. As he runs up the stairs, the window to the left of the door is also shown to have been broken. Yet it was intact when the door was shot and no further shots had been fired before he started running.
When Silver first meets Jim and Dr. Doppler, Silver tucks in his shirt. Two shots later, the shirt is un-tucked.
The "warped" patterns of glass in Amelia's cabin change.
Factual errors
When away from the gravity well of a planet, the ships have an artificial gravity system which can be tuned on. When disabled, objects do not float free but incorrectly are repelled from the ship and actively float UP and away from the deck of the ship. This is not how (lack of) gravity works, both times it is visible the ship is in continuous motion, and there is no other obvious or in-universe-explained reason for this.
Plot holes
When Jim is chasing Morph into the barrel of space plums, the galley is empty. They are in the barrel for a few seconds (after Jim yells "Busted!") before Jim overhears the pirates discussing mutiny and from the tone of the conversation, it indicates that it's been going on for a while. How did they get into the galley without seeing/hearing Jim jump into the barrel or Jim noticing them?
As the crew is trying to escape from Treasure Planet, Jim decides to use a solar surfer to activate the portal that can lead them to safety. During this time, no one ever considers the much safer alternative of sending Morph to do this, who is significantly smaller and can seemingly transform into anything of the proper size.
Spoilers
Incorrectly regarded as goofs
Jim appears to have a scratch or scar under one of his eyes, depending on the scene. It's actually a bag under his eye, like the "shadow mask" over his eyes, used to accentuate Jim's hopelessness. It disappears in the last scene, when he is content with his life.
